Recently I attempted to repair fiberglass panels on a stepside Chevy truck where someone had removed the body side moldings. I filled in the damaged fiberglass with polyester putty, primed with 2k and painted. About 2 months later the paint has began to blister over the repaired areas. What did I do wrong and what can I do to repair and prevent this from happening again

I have already removed the blistered paint. The blistering was in the paint and primer only. None of the filler was affected.

The problem started atop your filler work?

Hmm, possibly some solvent or moisture expansion out of your filler itself?
Stuff is like a sponge, and whatever it sucks up has to come out sooner or later (Typically on a nice hot day in the sun)

The blisters were about the size of your thumb. I have sanded the area and reprimed with several coats of 2k. I am gonna let it dry troughly then block reprime, seal and repaint. Does this sound like the way to go?
